Transmission help?!?

My ax-5 went out on me a month ago and one of my friends in my local jeep club gave me another one. He said it came out from behind a 6 cylinder in a comanche but I have no way of confirming that, except to say it is the same transmission but the bellhousing was slightly different(slave cylinder exited on the right side instead of the left). Just got home from college yesterday and started working on it tonight swapped, the bellhousing, transfer case, all that good stuff but when I went to put my almost brand new slave cylinder from my old transmission the new transmission has a sleeve that extends halfway up the shaft and the slave cylinder won't go over it. I've never been inside a transmission how hard would it be to change that front plate/input shaft to make it work? We're having a run up to Windrock this Saturday, it rained today and it's supposed to rain again before then I'd hate to miss it.
 

Scratch that I'm retarded... Just went out there and started to take it apart just to take a peek, and the only part I had to change was the front cover. Another question though, everything on my busted transmission is sealed with blue rtv and everything on the good transmission uses paper gaskets. My busted one never leaked and I have a few things of the rtv, so which is better? Buying new paper thin gaskets or just going ahead and using the silicon?
 
If it's a gasket-maker type of RTV, you should be fine. I've used that type on my engine valve cover with no leaking problems. It was essentially the color of graphite, in a black tube. Just give it plenty of time to set up in the colder temperatures. Remember, RTV= Room Temperature Vulcanizing.
