Transmission Install problem

My son and I have been replacing his slave cylinder on his 1992 YJ with 2.5 liter 4 cyl 5-speed. We dropped the transmission, replaced slave cylinder, placed the transmission back on and bolted it to the engine with now problems. Now we can't get the transfer case shift linkage attached AND get the transmission lined up with the hole for the shift levers.

If we attach shift linkage for the transfer case and raise the transmission the linkage binds up on the edge of the opening for the shift levers. If we don't put the transfer case shift linkage on and raise the transmission then we can't get the linkage attached.

Not sure what is going on. I have double and triple checked that there is nothing else touching anywhere around the transmission and transfer case. I used a transmission jack to get the transmission lined up and installed and it worked great. I have put both feet on the transmission and tried to push it over far enough to get it properly lined up but it won't go.

No drive shafts are installed. It is just the transmission and transfer case. The transmission has all bolts fully tightened (to specs w/ torque wrench) and again that part went easily. Am I totally missing something here? Any input is appreciated.
 

Be sure you have the transfer case linkage unbolted from the sector shaft that comes out the side of the transfer case. This is the 9/16" nut that holds the flat metal bar stock to the side of the transfer case. Then move the transmission to where it's centered in the vehicle, and attach the shifter bracket. The shifter bracket slides over two transfer case studs and has one side bolt into the side of the transmission.

If this doesn't help, it may be best to post a pic of what you're trying to do.
 
Thanks for the input. I found the problem though. The passenger side motor mount had broken and slid back off of its stand. This caused the transmission to not go over far enough. Just need to replace the motor mounts and we will be good to go!

i was going to say you might want to check your motor mounts. i had broken bolts holding the mounting arms to the block on my wrangler
