I'd say hose it down in spots and see if any makes its way in, it'll help you get an idea of where it could be coming from.
 
It could be a plugged fresh air intake cowl drain. Look behind the engine on the firewall and locate a large plastic tube with a rubber flap on its end. Check to see if there's an accumulation of debris on this tube. If it's plugged, water intrusion will go inside the HVAC housing and drain into the passenger side floor board. Also check the seals(weatherstrip) on the door to windshield area.

My brother is a mechanic for jeep, When they have leaks that come in and they just give them an area of where water is coming in. They spray it in spots with a hose to watch the area so they can figure out how the water is coming in so they can then fix it.

I will take a look at that but the pass. Side stays dry. It's only the drivers side that gets water. I tried the water test. But its tough to see anything with the carpet in.
 
Is it only when you are driving it? or even if the car sits in the rain? If its only when you are riding in it, one or more of the floor plugs might be out and kicking up water into the hole.
If it happens when it also sits, check the vents. There is a drainage tube that might be clogged, if it clogged water is sent into the heating/vent system. Its a black hose that comes out of the firewall near the battery, should be able to pull it off and clean it out.
