Hard top: There's (3) torque screws on each side that go through the top & into the body side rails. Each threads into a small piece of metal that's fitted up inside the side rails. On the back & middle ones I have a sliding clip that holds the threaded metal insert in place. But, on the front 2 (behind the front bucket seats) they just had no clip and so just dropped out ? Is that normal? or am I missing something (clips?) to keep them in place?

Engine Bay Light: Mines out. Is it supposed to come on when the hood opens? And how do you open it to change the bulb? Nothing in the manual.

3rd item: There's a flat OEM sheet metal (shelf?) just below the brake master cylinder. Looks almost like a battery shelf, but not quite big enough. Any idea what it's for?
 

I know my engine light comes on when the hood is opened. I've never changed the bulb but the factory service manual says simply "remove lamp lens" to get to the bulb. It must just pop/pry out.

I noticed that shelf also but no idea its purpose.
 
1. I'm not much help on this one
2. It works on a tilt switch and should come on when you open the hood. To replace the bulb just remove the light from the hood (to make it easier to work on), and use a knife or screwdriver to pop off the lens. It will pop off, just be careful.
3. I've got it too, but no idea either.
 
It seems like some of the rectangle nuts for the hard top bolts stay in and some fall out. There may be a retainer for them all, don’t know, but I do know I’ve never had them all stay put when removing the hardtop.
 

That shelf is just there. From my understanding the tjs ate able to be converted as a right hand drive. At my station our parking control officers drive tjs that are right hand drive. I've seen bare tubs and notice the are pretty much symmetrically mirror image in the middle. If you look at the firewall in front the passenger seat You can see the template for the steering wheel and other such components.
 
The torx screws are a pain in the @$$! I think I saw a quick disconnecting set up on quadratec's website, or at a camper shell dealer. It's a clamp with a hand knob to tighten up.
 
Hard top bolts- Ya thats normal. A pain to fish out when they drop.
Engine Bay Light- Mine never did work, I never bothered with it.
The tray- It"s there so you can mount a air compressor.
